Ehhh... you're a little confusing there. Here's what happens:
-Koopa transforms the King into a giant fungus that covers the
entire kingdom
-Koopa transforms Toad into a Goomba, which is basically a
deevolved reptile-human. He looks like a big, surly guard with a
round, pirahna-like head.
-Koopa "evolves" his henchman so they're really smart
-Koopa is "deevolved" into a T-Rex at the end of the flick
-The Mario Bros.'s rivals, Scapelli Plumbing, has their
president/ceo transformed into a chimp

This movie is good IMO... I just watched it the other day... also
no one has mentioned that it is evolution and "deevolution"... and
not just a simple transformation

but if you think about it, they could have done so much better with
a Super Mario Bros. movie. Hell, none of the characters looked
anything like there videogame counterparts.(you could argue Mario
and Luigi kinda look like themselves)Bowser is not a giant turtle
dinosaur? Yoshi is what? Terrible. Bad script. Bad effects. Bad
acting.

Bowser isn't in this movie and Yoshi is a dinosaur in both... I
think the script, effects and acting are fine...

The real reason the characters don't look like their conterparts is
because half of them weren't created when this movie was made. Most
of the characters names are the names of Mario bad
guys.(Iggy,Spike, and Big Bertha)As for the Boswer thing Mario Fan
is right he was not in this movie. In the first game (correct me if
I'm wrong) Bowser was reffered to as King Koopa. It wasn't until
Super Mario Brothers 3(I think) that he was called Bowser. As for
Yoshi yeah a dinosaur.(duh!) And the reason he looks diffrent is
because he was not created until (this one I'm sure about) Super
Mario World.
As for the whole deevolve/evolves stuff
1)Koopa deevolves the King into fungus(you know mushrooms and stuff
like that)
2)Koopa deevolves Toad into a Goomba(which has a big hulking body
and a small turtle head).
3)Koopa "evolves" his cousins (not hechmen) which boost the
intelect
4)Mario and Luigi deevolve Koopa into a T-Rex and then into
prymortal slime(single celled organism goop).
5)Scapelli is deevolved into a chimp by Koopa

Being the biggie Nintendo Loyalist that I am... actually, it is
Bowser. His name is Koopa in Japan, yeah. But when they released
Super Mario Bros. 3 in the states, they decided to give him a name
that would make him distinct in the West. Thus, they changed his
name to, fully, King Bowser Koopa. Bowser also sounds, and fits, a
lot better, imo. A similar case is with the Princess, who was
always called Peach in Japan, but Princess Toadstool in the States.
When Yoshi's Safari came out, they called her Peach, but nobody
noticed until Super Mario 64, which was obviously more popular.
Since, she's been Princess Peach on both landmasses.
And yeah, Mars is a much cooler name for the Fire Emblem Prince :p
