As I remember on the begining of the film some scientists "transform" some robot?android? into a woman.

If memory serves, that was Major Kusanagi undergoing maintanence, not being turned into a cyborg (as she is already one)

Actually, the Puppet Master neither male nor female but was an AI which evolved out of a secret government project (designated 2501). It moved itself into the body of a female android in an attempt to evade capture.

There was also no mind swap between the Puppet Master and Major Kusanagi - they only formed a direct link between their minds for communications.

Technically, the only actual "transformation" per se was the placing of the melded "ghost" into a black market cyborg (which happened to be a young japanese girl).

The series in all of its incarnations (movies, manga, and OVA series) does explore issues of gender and identity. Warning Spoiler!

Seriously, spoilers below. Don't read any further if you haven't seen GiTS:Innocence.

At the end of the GiTS manga, Major Kusanagi fuses her personality with the Puppet Master, after which Batou places her brain and spinal column into a new cyborg body. The body is androgynous, but male (or a cybernetic approximation of male). This was not the ending of the movie.

In the follow-up manga, Man-Machine Interface, Major Kusanagi regains a female appearance and takes the name Matoko Aramaki. However, in the sequel to the GiTS anime movie (Ghost in the Shell: Innocence), she is still disembodied -- as she was at the end of GiTS, and only appears at the very end of the movie when she takes over the body of a cybernetic love doll to help Batou escape from the bad guy's floating hideout.

There have been some suggestions of TG transformations in GiTS: Stand Alone Complex (now playing on Cartoon Network in the US). Stand Alone Complex appears to take place before the events of GiTS, but has included some story elements from the Man Machine Interface manga. In the first episode, a government minister's brain is stolen from a cyborg brothel where he is known to swap brains with the cyborg/android geishas. At the end of the episode broadcast last week, Major Kusanagi gives Batou a hard time about his habit of buying exercise equipment (presumably useless to him, since his limbs are cybernetic), he responds by calling her "Major Macho" and asking her when she is going to trade in her female body for a (by inference) more appropriate male body. She challenges him to a fight, and distracting him with a sweet smile, somehow hijacks his cybernetic control of his limbs and makes him punch himself in the face.
